charon currently appends the new DNS servers to the existing ones, so
the system can try both. This might make sense as fallback one some
setups, but I'll consider to completely replace the old ones in a next
release.

No, it uses the SystemConfiguration framework to install the DNS
servers, and all Applications should use it (see [1]).

PS: There seems to be an issue with 10.9 when trying to restart a
connection. I'll try to debug that and push out a new release once I
find the time.
