I couldn't reproduce this. Is there anything suspicious when invoking
swanctl --load-conns?
And please be aware: --list-conns enumerates all configurations it
finds, not only those loaded through swanctl itself. So if you still
have the same configuration loaded through ipsec.conf, this could
explain why you are seeing it twice.

And it shouldn't; -P is the short form for --list-pols to list trap,
drop and bypass policies. -A is short for --list-pools, which should
show your loaded pool definitions from swanctl.conf.
